I will try to describe my issue but I am a linux noob so forgive my ignorance of the issue.

If I access the boot options in bios I do not get any option to boot windows, I can only boot PopOS. But I could boot windows right after I installed PopOS, so something has happened since.

Both PopOS and Windows are installed as UEFI.
My bios is set to UEFI and no CMS support.
I have a working Windows 11 install on one drive. And a working PopOS on another drive.

This the status of the two OS disks:
Model: Samsung SSD 970 EVO Plus 500GB (nvme)
Disk /dev/nvme2n1: 500GB
Sector size (logical/physical): 512B/512B
Partition Table: gpt
Disk Flags:
Number Start End Size File system Name Flags
1 1049kB 524MB 523MB ntfs Basic data partition hidden, diag
2 524MB 628MB 104MB fat32 EFI system partition boot, esp
3 628MB 645MB 16,8MB Microsoft reserved partition msftres
4 645MB 449GB 449GB ntfs Basic data partition msftdata
5 449GB 450GB 610MB ntfs hidden, diag

If I run OS prober I get this:
/dev/nvme2n1p2@/efi/Microsoft/Boot/bootmgfw.efi:Windows Boot Manager:Windows:efi

If I run efibootmgr I get this:
BootCurrent: 0002
Timeout: 1 seconds
BootOrder: 0002,0003,0000,0001,0004,0005
Boot0000* Windows Boot Manager
Boot0001* UEFI:CD/DVD Drive
Boot0002* Pop!_OS 22.04 LTS
Boot0003* UEFI OS
Boot0004* UEFI:Removable Device
Boot0005* UEFI:Network Device

But the windows option has disappeared from the bios menu and I cannot boot it anymore, regardless of what I do. Please help!

The timeout of your efibootmanager is only 1 second ? Could you try to change that to some longer period, like 10 seconds ? Maybe the time of the bootmenu is too short to show on your display....
